BioQuery: A Bioinformatics Source Querying Environment
نویسندگان
چکیده
Formulating and executing queries over distributed, autonomous and heterogeneous resources is an important topic within e-science in general and bioinformatics in particular. Where resources have differing query capabilities and call interfaces, and heterogeneous representations of the semantics of a domain, formulating a single query that will work over multiple resources is difficult. In the TAMBIS (Transparent Access to Multiple Bioinformatics Information Sources) system, an ontology of molecular biology and bioinformatics is used to give the illusion of a common query interface to diverse resources. The ontology is also central to the query processing and reconciliation of heterogeneities. The BioQuery project takes TAMBIS onto a new phase, where we will provide a robust service over commercial middleware provided by our industrial collaborator geneticXchange. This paper gives an overview of the TAMBIS project and its current status in BioQuery.

BioQuery: An Object Framework for Building Queries to Biomedical Databases
SUMMARY BioQuery is an application that helps scientists automate database searches. Users can build and store queries to public biomedical databases, and receive periodic updates on the results of those queries when new data is available. The application is implemented on a portable object framework that can provide database-searching capability to other applications. This framework is easily ...
متن کاملBIOQUERY-ASP: Querying Biomedical Ontologies using Answer Set Programming
We describe a software system, called BIOQUERY-ASP, that finds answers and generates explanations to complex biomedical queries over the available knowledge resources, such as, PHARMGKB, DRUGBANK, CTD, SIDER, BIOGRID, using the computational methods/tools of Answer Set Programming.
متن کاملRESQUE: Network Reduction Using Semi-Markov Random Walk Scores for Efficient Querying of Biological Networks (Extended Abstract)
MOTIVATION Recent technological advances in measuring molecular interactions have resulted in an increasing number of large-scale biological networks. Translation of these enormous network data into meaningful biological insights requires efficient computational techniques that can unearth the biological information that is encoded in the networks. One such example is network querying, which ai...
متن کاملDeveloping a BIM-based Spatial Ontology for Semantic Querying of 3D Property Information
With the growing dominance of complex and multi-level urban structures, current cadastral systems, which are often developed based on 2D representations, are not capable of providing unambiguous spatial information about urban properties. Therefore, the concept of 3D cadastre is proposed to support 3D digital representation of land and properties and facilitate the communication of legal owners...
متن کاملPyBEL: a computational framework for Biological Expression Language
Summary Biological Expression Language (BEL) assembles knowledge networks from biological relations across multiple modes and scales. Here, we present PyBEL; a software package for parsing, validating, converting, storing, querying, and visualizing networks encoded in BEL. Availability and implementation PyBEL is implemented in platform-independent, universal Python code. Its source is distri...
